I just strip away the file I don't need for deployment either before I compile or after. If you have tons of files you don't need due to prototyping and such, I find it useful to create two directories for the current project I'm working on for prototyping on for deployment.
To answer your other question about gedit. Do you mean you have lots of unindented code and want to sort it out? I don't think there's anyway to do that but I may be wrong. Something you can do is select blocks of text and hit tab but it will move them all to the same position.
