Yes ... I noticed this myself. What \appendix does in LaTeX
is reset the \chapter counter to zero, change the style from
arabic to Alph (A, B, ...) and \chaptername from Chapter to
Appendix. When using segmentation the \chapter counter is reset to 
zero, as far as I can work out and all the appendices end up
as subsections (at least in the TOC) of the first chapter.

Since \segment also will not allow maths to appear in the 
chapter titles - they end up as <!--MATH--> comments -
my solution was to abandon segmentation. (Without segmentation
\appendix is simply ignored by LaTeX2HTML ... so the chapter
counter is not reset to zero ... which for the HTML is what,
most would want, given that LaTeX2HTML doesn't seem to like
numbering A, B, ... internally).

I'm still using l2h981p1 ... but I don't believe the above has
changed for l2h981p5.
