I can't help with your exact problem, but I wonder about the calibration chart. The IT8 is designed for calibrating printers and film scanners and it not really the best one for digital photography (unless you want to take photographs of transparency film!). I would use the camera in linear mode, then a chart with more real-world reflectance spectra, such as a Macbeth. Digital cameras are rather simple imaging devices, and provided the filters in the camera are not crazy, the 24 patches of the Macbeth are plenty for a good calibration.
