I looked into this a few years ago. The iPod notes functionality is incredibly lame. Each file could only be so big, and could only have so many links (I don't remember the exact limits, but they were small), and even following those rules it was incredibly slow with just a portion of the Book of Mormon loaded. It was a real pain. I started with the stuff from here: http://scriptures.nephi.org/ and writing a script to split the files and do the links right was simple enough. Maybe the newer iPods have better notes functionality.
