You could try out my LEAF construction kit, you'll find it at http://leaf-project.org/mod.php?mod=userpage&menu=1402&page_id=49 It has utilities like "diffleaf" which finds you all differences between two packages or between two installations, e.g. between the original and your installation, and makeleaf which merges an original package with your config files to create a customised distro.
