Thierry is having a problem I can't reproduce. It is logged as bug 895. He gets strange behavior when he tries to reconcile an intermediate account. If you have an account hierarchy with more than three levels (Assets:Credit Union:Checking, for example) please try reconciling against the account in the middle (in the example above it would be C-c C-r Credit). Thierry sees a range of strange behavior. It works fine for me.
