I've been facing this issue myself with Beancount, and I agree that it should be an option to display or elide empty accounts.
It's not directly relevant to your question (you use Ledger), but relevant to the topic: using the Close directives in Beancount combined with reporting periods (begin/end dates) Beancount is able to identify those accounts which have been closed before the beginning of the period and those automatically do not show up in balance reports. However, accounts that are still open and which have activity but result with an empty balance will still appear. I'll eventually add an option to suppress these.
