It may be worth noting, that my user's preferences date setting is 
"MM/DD/YY".  Could that some how be being applied to invoice and order 
number generation from defaults?

If it is, then it really shouldn't be--not only are the two not connected, 
a user's personal date setting, should not effect how company wide 
document numbers are generated.

This was certainly not happening before the upgrade.

I would change my date format to check whether this is the case, but 
preferences are not currently saveable, for reasons which nobody has 
yet commented upon.
