The best way to adjust inventory is to issue a vendor invoice to purchase (at a 100% discount) to purchase where onhand is more than expected, and issue a sales invoice to sell shrinkage and loss when items are found missing. There is a framework to do this automatically in 1.4 but it is still being tested.
If you want to do this programmatically you can query and insert purchase orders and sales orders which can be reviewed and turned into inventory. The Inventory Entity customer and vendor can be used to issue these invoices.
