As far as I know, all the Set Direct Line as Preferred option does is ensure the direct line names are shown with a bold i.e. heavier font. By default, names of parents on the Family tab, are shown in black. I can only assume that you have changed colours via the Customisation process. Or, are you referring to the main individuals on the Family tab? The pair in the middle. Their parents are above. Their children below.
