I agree with Dennis in that there was problem some problem not related to the process. For what it's worth, I have done exactly what your talking about (export from Legacy - import to Ancestry.com - export form Ancestry.com - import/merge back into Legacy) without incident.
Of course you have to be very careful about the import/merge process and since I'm new at this I have a relatively small tree but from a pure technology viewpoint, I didn't have any problems or data loss.
