I had a similar situation with one of my ancestors, and I recorded them as Michele suggested. For recording purposes, they were born with a specific gender and name, and all source documentation (Birth Certificates, Census, etc.) supports those facts. The change to their gender and/or name occurred as an event during their life time, therefore, I recorded them as such. I don't know if this is the correct way, or not, it's just the way that I chose to record them.
