Jenny, If you use the Gather Media tool it will put the documents/images in whatever folder you want (doesn't have to be the Media folder) but it will only gather to one folder.

All my Source documents are in folders (or folders within folders) according to type and everything under one main genealogy folder on my C: drive because that is how they were before I ever started with Legacy.
