Pedigree chart colours are not based on the starting person for the chart they are based on the starting person from Tools > Set Ancestor Colours. If the starting person for ancestor colours was the father that is why only his ancestors were coloured. If you were creating a chart for someone who is not even in the starting person's line none of the people would be coloured.
