Yes the Media Relinker will find the pdf files if you move them, provided you don't rename them. I suggest you make your new folder in your Media folder. It's best to keep all attached media in one folder structure.
No to the second, you can't see which pdfs are not attached. You can get a list of all media attached from View - Scrapbook - Print Media File List. Not what you want but perhaps better than nothing.
