I think the disadvantages are all (maybe only almost all but I can't think of an advantage for separate files) on the side of having separate databases. Legacy provides the tools to separate out a line when that is necessary.

Reports don't care how many other lines or unlinked people are in the database - they collect the ones relevant to the report.
Creating Legacy files or gedcoms to share data almost always involves only part of a database and there are various tools (eg Focus Groups and tagging) to specify which people to include in the export.
