Here is how I handle it:

(1) Create a baseline web in one folder.
(2) Whenever necessary, re-create the web in a temporary directory.
(3) Use ViceVersa - Free (http://www.tgrmn.com/free/) to compare differences.
(4) Optionally, use CSDiff 
(http://www.componentsoftware.com/products/csdiff/download.htm) to visualize 
the differences.
(5) Using ViceVersa, synchronize the baseline folder with the modified files.
(6) Use FileZilla 
(http://sourceforge.net/project/showfiles.php?group_id=21558&package_id=15149&release_id=306850)
 to sort modified files to the top and transfer those files to the web host.

I want to reduce the time taken to load the website with pages
from Legacy by only loading pages for records that have changed together 
with a new index for the whole database

I can do a search and find records that have been updated , tag them and
create web pages for the tagged records but can't find a way of using
these pages as part of the whole website. Any ideas ?
