Ann's suggestion to use the Dollarhide system is a good one.  
Another system used by my husband I like better than any others.  As you
research and come home with documents,record them however you need to then
attach a chronological number that you record in number ID of the source
screen.  File the paper in number order.  The number never changes and you
can pull the document out in seconds.  The type of document and the family
it belongs to is no longer an issue.  You do not need to make multiple
copies of the document.
He started his numbering with 001 and just keeps that going.
I started so many years ago, Dollarhide hadn't developed his method so my
system is by record type and then by location if I get too many records for
one file; Land Records or Land records Maryland, Land records Kentucky etc.
With over 2000 sources this has become more difficult but managable.  
I highly recommend the sequencial system as it goes well with any other gen
program.
