It really depends on how you access your files and how many programs you run. I prefer all programs to be installed under Program Files for a neat, clear folder structure. I prefer all data under My Documents as it's easier to back up the whole My Docs folder.
I would prefer the Legacy .usr files and other settings files to be stored along with the data. My email program, Eudora does this.
For most programs you never need to find the Program files and they sit and work happily under Program Files.
The current Windows standard is to store settings files and user data like browser bookmarks under the Users Documents and Settings\Application Data <sigh> - but at least it's all together and easily distinguished from the actual program files.
If you don't use heaps of programs and Legacy is one of your most used programs, I agree the Legacy default is probably the most sensible.
