I understand you adding unlinked individuals into your main family file if
you are fairly confident that they are going to link in somewhere along the
line if you can find the right evidence.

However, in the case of a one name study, you capture any occurrence of a
given surname and it's variants. There will likely be many thousands that
will simply never link to your own line. 

If for instance I enter ALL IGI entries for the name BAGE, this will create
many duplicate individuals (at least until they can be tidied up), for
instance there may be many baptisms stating the same father from a
particular parish. I just think havng them all in mymain file would make
thing's very messy.

I find the best way of doing things is a variation on what Cathy does.

Basically if I am reasonably confident that an individual is connected
to my tree I enter them in as an unlinked individual. Whole families
can be entered this way and sourced as you normally would.

I reserve a Legacy tag specifically for definite members of the family
(this makes it easy to produce a 'true' family tree if needed) and
once a 'possible' has been confirmed I simply make the relevant link
and tag them.

The way Legacy can keep track of multiple trees in the same family
file makes this an easy way in keeping on top of any of these unlinked
individuals.

This way all my information is stored in the one file and there is
very little chance of duplication or missed updating. If I do find at
a later date that these individuals are not connected then I simply
remove them along with any sources entered.
