This could be called a bug, and it will be fixed eventually, but the "workaround" is much better than your previous work flow. Ctrl-F puts you in the minibuffer in "find" mode. Type the search string, then hit return. Then F3 or F2 repeats the search forward and back. While in find mode, Alt-Ctrl keys toggle the checkboxes. To do search/replace, do Ctrl-F <find string> Ctrl-R <replace-string> return HTH.
