The fix was surprising: at.replaceFileWithString now *always* calls g.toEncodedString. I would have thought this omission would have caused other problems. As a result, I am a bit leery about this. All unit tests pass, as do various other tests with both Python 2 and 3. Please be wary of the new code and report any problems immediately.
