Aha! I think that log may have broken the case wide open! It looks like you have a version of python-requests installed from pip that ships its own version of the six module, and is shadowing the Debian version of requests. (/usr/local/lib/python2.7/dist-packages/requests)
Can you try either removing it, or running letsencrypt with PYTHONPATH set to exclude /usr/local/lib?
