Actually, it might be that XDG_CONFIG_DIRS (and XDG_DATA_DIRS) are not being picked up. According to an ubuntu bug, the gnome xsession reads them via /etc/profile and, perhaps, a user's profile. I suspect the glue to pick up /etc/profile is not in place.
