The answer to that is, "what login shell"? When you're using xdm/gdm to login, then there is no shell being invoked, since the point of xdm/gdm is to launch a graphical environment instead of a shell. It's not that it's overwriting/clearing the variables set in the login shell - the variables aren't being set in the first place. Simon.
