I tried modifying muxing.c and that works without problems. Any help or ideas are welcome.
Ok. Some more info. The avcodec_video_encode2 returns got_packet false for 18 frames at the beginning. This seems to happen also in muxing.c. My video is very short (40 frames). And 19 frames are the ones missing (albeit from the end of the video not the beginning.
