Shengli and Adam, Could you please send us the simplest possible test case which displays the poor performance? If the problem can be replicated with one of the example problems directly, then please let us know what command line or input arguments you used to show the slow matrix insertion results. Finally, if either of you could check the performance with SVN head and let us know how that fares as well, it would be helpful.
Also, I'm not sure it makes a difference, but please let us know which compiler version you are using and which version of PETSc/MPI.
