How can I just specify different boundary conditions for my domain
boundary and for the 'inner' boundaries surrounding the holes?

to do seems reasonable within Libmesh... but is probably outside the
scope of what any of the developers can actively help you with in
general terms.  When you run into specific problems along the way we
may be able to provide some guidance and/or suggestions on this list.
