There's a new feature that just went in the svn head, something that we greatly wanted for PECOS but that might be useful to others as well: physics upgrading restarts. If you construct a System with variables "A1", "A2", "B1", "B2", and then you read in a data file with variables "A1" and "B1" alone, the result will now put that data in the right place and leave the extra data untouched.
