My only experience is using Plot3D format from GridGen and manually converting to ExodusII. However, if it's only the boundary info missing, you could maybe hack together a small app that quickly just resets the boundary ids (e.g. check for NULL on the element neighbor and, depending on the face, set the appropriate boundary id). Of course, that depends on how complex the geometry and boundary info are.
You might also ping the GridGen folks to see why they're dropping your boundary info.
