This isn't your fault or ours; it's a bug in the netcdf configure.ac that only gets triggered by new versions of automake. Would you try the netcdf_automake_fix branch I just pushed to github? If that fixes the problem for you too then we'll pull that into master. (and someone will ping the netcdf people? who's been keeping us synched up there?)
