Hello everyone, Since the problem that i was dealing with has been solved i would like to post this because my previous mails may be confusing for other users.
The problem was that at first i didn't use --prefix=/usr/local/libmesh and also i didn't run make install and fixed the paths in the makefile of my application to libmesh/contrib/bin/.. etc. and spoiled other paths in this folder too. So now that i deleted everything and started configuration and installation from the beginning everything works fine.
