Hmm, generally non-module Tools -> Options changes are global and should be done with just one instance of the UI open. If you had both calc and writer open, I guess that could possibly happen--maybe even the Quick start instance. As to loosing your profile "settings" those should be unaffected by MAR or applied MSI update--except when crossing major build 24.8.x -> 25.2.x updates. MAR incrementals aren't being build for that--so only an MSI update might cause an issue.
