The better solution for accidentally overwritten content would be:
- pop-up a warning to the user, after autofill, that content is overwritten.
Similarly to how pop-up happens when copy-paste over non-empty cell. If you
think of it, isn't autofill doing auto-pasting of formulas? 
And, again similar to pasting,  give users option in Menu > Tools > Options  to
check/uncheck that warning ("Show overwrite warning when writing in hidden
cells") 

- users have the option to turn on the Menu > View > Hidden row/column
indicator, lest they forget they have hidden rows/cols

- users should be encouraged to use the Menu > Data> Grouping (F12),  not
context menu > Hiding. The latter is indeed more prone to being hard to see and
forget about => later silly mistakes from users. Perhaps this Hide feature
should be deprecated altogether. 

All in all , that deliberate change has remove important functionality from
users that Group rows/columns not because they want to avoid the content being
changed, but because they are too many and of same kind and there's no reason
to see them all all the time. 

Thus, IT IS a regression.
