Exactly as I said above — give users easy choice at the first run of the app.
Many users I know don't even know that you can customize keyboard shortcuts —
it's not quite discoverable. And when I show them how to access the keyboard
shortcuts menu they find it highly unintuitive. So I think there's little to no
chance that they are going to customize it themselves. 

But a nice binary choice at first run would be simple and easy

Let's not use a slippery slope here. Both browsers and LO apps have a concept
of zoom in / zoom out. So considering harmonizing them is reasonable. There's
no "refresh" function in LO (to my knowledge), so we're not really experiencing
the same level of conflict of muscle memory and discoverability.
