Not exactly. The shortcut will be searched in the last category used. So with
the following steps, the bundled AT will be used instead of user's one.
1. Create a new AT in "My AutoText" category with the name of a bundled AT
1.a Select a part of text
1.b Ctrl+F3
1.c Select "My AutoText" category
1.d Enter shortcut "DT"
1.e AutoText > New
2. Select the category where the bundled AT "DT" is ("Standard")
3. Close dialog
When you try to insert "DT" AutoText you get the one of the last selected
category, which is the bundled one in this case.

So looking for duplicates, should be done across all categories. However,
bundled categories and AT are UI language dependent. Duplicates inside a
category is already treated: creating an AT with the same shortcut generates a
warning and older AT is removed when closing dialog.
