I'm not very familiar with IMEs (or Japanese), but in a quick test using fcitx5-mozc on Debian testing (package at version 2.29.5160.102+dfsg-1.7), I can reproduce that the window opens at the right place when navigating in Writer using the keyboard, but not when moving around using the mouse, see screencast attachment 208692 .
