Reproduced with the same build as the reporter (70e6dd0e). I rebuilt the sheet
by hand, following the layout and formula in attachment 208420.

1. Sheet1: A1:A4 = a, c, n, x; D1:D3 = a, c, x (D4 empty).
2. Sheet2.A1: =FILTER($Sheet1.A:A;$Sheet1.A:A<>"") entered as an array formula
(Ctrl+Shift+Enter). Sheet2.A1:A4 = a, c, n, x.
3. Copied Sheet1.D1:D4 and pasted it at Sheet1.A1 (confirmed the overwrite).

Result: Sheet2.A1:A4 = a, c, x, #N/A.

4. Deleted Sheet2.A1:A4 and entered the same array formula again: it now covers
only A1:A3 = a, c, x.

So the existing array keeps its original 4-row size and fills the extra row
with #N/A. Entered with plain Enter instead, the formula only showed "a" in A1
in this build. Comment 2 already points to the dynamic array work (bug 127808).
