The list of recent documents is contained in the per-user profile configuration
file "registrymodifications.xcu" -- if not found during launch a new with
default settings will be generated.

On Windows the configuration is contained in the folder
%APPDATA%\LibreOffice\4\user.  

The %APPDATA% variable normally will expand to
C:\Users\<username>\AppData\Roaming, and adjustment to the installation
bootstrap.ini can modify location of the user profile(s) and configuration
files.

On upgrade, the .xcu configuration file should have been migrated from the
prior installation, but if overwritten there is no recovery possible. You might
check for a backup.

As to why it would have been overwritten--that would require a detailed log
(msiexec.exe run with a /L*v logfile.txt option).
