There are two possibilities: 1) Delete the library when deleting the last module in Tools → Macors → Organize Macros → LibreOffice Basic → Organizer That would delete the folder. 2) Change the warning. Let it have a look at the library if there is any module inside. It's a problem not only with macro-folders.
