At least my version as below however is not producing the same behavior. As you see from the screenshot - the help pop-up is showing up on the top of the formula bar even with a single toolbar interface, but not covering the formula bar. I am frankly quite new to this and may be missing something that you inherit using Flatpak - but again I'm just not seeing it so maybe help with any more detail?
