rtorrent won't attempt to guess where the file is, if it's not in the download folder where it expects it.

The easiest solution would be to make multiple watch directories, one for torrents which you know are complete. There's an example in the common tasks page on the wiki.

The alternative would be some sort of script that checks the possible download folders where the data might be. But that would be pretty complicated...
