Just run licq -d31 for a long time to gather some debug information for me. You may want to use the -o output-file -c options as well. My guess is the server isn't sending us any information about these contacts, but please try to get the information I need. Make sure there is a contact that you can't see online anymore and tell me the UIN so I can look through the debug output.
