Benjamin Bloomfield noticed that this issue affects not only Lilypond on
Windows, but also 64-bit linux versions (x86 version worked correctly for
him):

I confirm that the official 64-bit lilypond build downloaded from our
website doesn't produce ligatures on my laptop (running Ubuntu). LilyPond
compiled from git works correctly.
