You actually get the .midi files from lilypond-book, if your .ly files
have a midi block in them. They have a strange name, from a number
that lilypond-book makes up, but you can find out which is which by
looking at the corresponding .ly file. That is, in your output
directory, you will have 3 files corresponding to each
\lilypondfile{<name>.ly}:
[lconrad@tuba walk2002]$ ls lily-1498914011.*
lily-1498914011.ly lily-1498914011.midi lily-1498914011.tex
[lconrad@tuba walk2002]$
and lily-<number>.ly looks enough like the original that you can tell
which it is.
