LilyPond does not yet try to shift the beam to avoid the dot. It would be a nice enhancement, but the crude space-reservation that dots get (issue 1537) might cause trouble. Issue 1175 is a similar enhancement. Right now, the dots are placed first, during the horizontal spacing, and try to avoid stems and flags, although the length of beamed stems can only be guessed at this point.
