The .ly file used would be helpful as well, but just a hunch: are you
using \partial correctly for the first (partial) measure? Do you use
bar checks ("|") and if so, do you get any "barcheck failed" warnings?
IME, barcheck failures may lead to strange rest behaviour later,
because the "whole bar rest" becomes unaligned with the bar itself.
