Just rerun setup.exe and make sure to follow the instructions at http://lilypond.org/web/download/windows.html on how to select the lilypond package.
If it still doesn't work, please read more at the bottom of that WWW page to see what information to include in your next email to the mailing list.

This may seem a silly question, but is Lilypond a part of Cygwin (or the other way round)? Could I be missing the Lilypond program?
I have something called "Cygwin Bash Shell" on my menu, which pops up a command window for an instant. After my first installation attempt, this window would pop up and stay up, but now it's just a flash. It looked like any other command window, but it did not recognise Lilypond as a command or program.

You need to run Lilypond from the command prompt. If Cygwin/Lilypond was installed properly, then Lilypond should be in the path -- simply open the command prompt and type "lilypond test.ly".
No! If the installation worked, you will certainly be able to just double-click on the file to process it.
