You might call it a bug, but of course it’s not a bug of Lilypond but a bug in the \startParenthesis and \stopParenthesis variables defined here. As the code is rather simple, one wouldn’t expect it to handle any collisions by itself. You’d have to either add more sophisticated algorithms or use manual adjustment for any particular problematic case – depends on the number of instances… For example, one might turn these into music functions which take arguments e.g. for padding & font-size. I won’t do anything like that now, however – it’s late…
