versions locally now!
That's good to know; I assumed \transposition affected all output.
So I entered the music as it appeared, pre-transposed, in the original
score. This is why the manual let me to believe \transposition was the way
to go (as well as Frescobaldi setting it up that way).
Using
\transpose bes c' { ... Music ... }
will make the key signature appear correctly, but also transpose the notes,
which is already done, so they are now in the wrong key.
Although I typed them in at the instruments' pitches, should I be
transposing all the notes to concert pitch with Frescobaldi and then use the
\transpose bes c' { ... Music ... } construction on top of that??
Transposing always confuses me so.

but just to clarify: The transposition command affects only midi output.
>From what I gather, you expect the Bb instruments to show up with no flats
(as Bb instruments play C major if Bb major is the concert pitch). If you
entered those instruments in concert pitch, you'll need to use
\transpose bes c' { ... Music ... }
for the score to appear correct.
If you're compiling your piece to midi as well, then you'll have to use
\transposition on top of that for the midi to be correct.
